Does a Pixel 3 screen replacement affect the fingerprint reader?

No. The Google Pixel 3 has its fingerprint sensor on the back of the phone rather than under the display, so a screen replacement cannot affect it and no screen protector can interfere with it. If yours has stopped responding, re-register the fingerprint and check a thick case is not sitting proud of the sensor. Both are free to try.
